This paper presents the semi-automated registration of a single HE-stained histology sections with ex-vivo Magnetic Resonance Microscopy (MRM) images of the mouse brain. The proposed method preprocesses both the MRM volume and the histology section in such a way that regular 2D-3D registration can be applied to the data.Preliminary results show that for 7 of the 8 histology sections created from 3 mouse brains the corresponding slice in the MRM volume can be found.
